The plot of William revolves around the concept of de-extinction, which involves bringing back extinct species through advanced genetic techniques. After successfully cloning a Neanderthal embryo, they implant it into a surrogate mother and William is born. To the outside world, he appears to be a normal child, but he quickly shows signs of being unique. He is physically stronger and smarter than other children his age, but he also exhibits primitive behaviors such as being easily provoked and having a strong aversion to bright lights.

David and Amanda struggle to decide how to raise William. They want him to have a normal childhood, but they also want to study him and learn as much as possible about the Neanderthal species. They hire a nanny, Isabelle, who becomes a secondary caregiver to William and eventually develops a romantic relationship with David.
