After being arrested and institutionalized, James Cole is visited by scientists who explain that they're from the future and have sent him there to find out how the virus started so that they can prevent it from happening. They've been conducting research on Cole's ancestors to determine the virus's origin, and they believe that it's connected to the Army of the 12 Monkeys - a group that started in the late 1990s and was involved in several acts of biological terrorism.

Cole tells Dr. Railly about his mission, but she initially believes that he's delusional. As he begins to experience vivid flashbacks of the future, he becomes more convinced of his mission's importance and determined to find a way back to his own time.

Meanwhile, Dr. Peters - one of the scientists who'd sent Cole back in time - is found dead. Cole suspects that the Army of the 12 Monkeys might be responsible, and he and Railly begin to investigate. Soon, they find themselves embroiled in a web of conspiracies and cover-ups, as the Army of the 12 Monkeys appears to be a far more complex and enigmatic organization than anyone initially suspected.

As Cole and Railly race against time to uncover the truth about the virus and the Army of the 12 Monkeys, they encounter a cast of memorable characters, including Goines, his eccentric father, and a group of activists who call themselves the Animal Liberation Front.
