The movie opens with the discovery of the wreckage of Mechagodzilla, which was defeated by Godzilla in the previous film, "Godzilla vs. Mechagodzilla." The leader of the expedition, Akira Ichinose, is determined to salvage the remains of Mechagodzilla, but his efforts are interrupted by the appearance of a massive dinosaur named Titanosaurus, who destroys their submarine.
Ichinose survives the attack and begins investigating the origin of Titanosaurus, leading him to the reclusive scientist Dr. Mafune and his mysterious daughter Katsura. Despite their efforts to keep their research secret, Ichinose and his colleagues from Interpol discover that Dr. Mafune has been working with the alien race known as the Black Hole Aliens to develop superweapons to conquer the Earth.
It is revealed that Katsura has been transformed into a cyborg by the Black Hole Aliens after they promised to revive her from a fatal illness. She is also revealed to be in love with Ichinose, complicating the situation further.
As Titanosaurus is unleashed on Tokyo, Godzilla makes his appearance and battles the dinosaur. In the end, it is revealed that Mechagodzilla has been rebuilt by the Black Hole Aliens and is sent to destroy Godzilla. However, Katsura sacrifices herself to destroy Mechagodzilla, ending the threat posed by the Black Hole Aliens.
