The movie starts with Phineas and Ferb discovering Perry's secret life as Agent P. They are initially excited about the revelation but promise to keep it a secret. Meanwhile, Dr. Doofenshmirtz creates a machine that allows him to access the 2nd dimension, where he is a successful ruler and has conquered the Tri-State Area.
In the 2nd dimension, Perry discovers that his nemesis Dr. Doofenshmirtz is the supreme ruler and has successfully achieved his lifelong dream of taking over the Tri-State Area. Perry teams up with his 2nd dimension counterpart, who is the leader of the resistance against Doofenshmirtz, and with the help of Phineas, Ferb, and their friends, they begin a mission to stop Doofenshmirtz's evil plan.
Meanwhile, in the 1st dimension, Candace finally gets the proof she needs to bust her brothers for their daily summer activities, but her plans are interrupted when she is transported to the 2nd dimension and becomes part of the mission to stop Doofenshmirtz.
The group faces many obstacles and challenges along the way, including a battle against their evil 2nd dimension counterparts. However, they ultimately succeed in stopping Doofenshmirtz's plan and return to the 1st dimension, where Perry resumes his secret agent identity, and Phineas and Ferb continue their summer adventures, with Candace now fully embracing their fun activities.
