In the movie, Tuck Pendleton is a cocky and adventurous test pilot who volunteers to be miniaturized and injected into a rabbit for a military experiment. However, the experiment is suddenly hijacked by a group of rival bidders who attempt to steal the miniaturization technology. To prevent the vessel from falling into the wrong hands, Tuck's colleagues inject him into a syringe and smuggle him out of the lab.
Meanwhile, Jack Putter is a neurotic and anxiety-ridden hypochondriac who is struggling to overcome his fears and anxieties. He crosses paths with Tuck when he goes to a mall to purchase over-the-counter medications for his various ailments. As he is purchasing pills, he accidentally swallows Tuck's vessel, mistaking it for a cold pill.
Tuck wakes up inside Jack's body and starts communicating with him through Jack's inner ear. Initially, Jack is convinced that he is hallucinating and seeks help from a psychiatrist. However, the psychiatrist dismisses his claims as a delusion.
With his oxygen supply running low, Tuck persuades Jack to help him find the ship's designer, Lydia Maxwell. Lydia and Tuck were once lovers, but they parted ways after a bitter fight. Jack and Tuck embark on a series of adventures as they dodge the hired thugs who are pursuing them and try to locate Lydia. Along the way, Tuck helps Jack confront his fears and overcome his anxieties.
Eventually, Tuck and Jack manage to find Lydia, but their reunion is short-lived when the rival bidders ambush them. In a dramatic showdown, Tuck and Jack manage to defeat the bad guys and extract the vessel from Jack's body, restoring him to normal size. Tuck and Lydia reconcile and Jack gains a newfound sense of confidence and bravery.
