The movie begins 14 years after the events of Evangelion: 2.0 You Can (Not) Advance, where Shinji caused the Third Impact and was rescued by a mysterious organization known as WILLE. WILLE has been fighting against NERV and the remaining angels, who continue to attack Earth. As the world remains in ruins, Shinji has been in a state of suspended animation, and he awakens to a world he doesn't remember.
The surviving members of WILLE are cautious of Shinji's return and keep him in confinement until they can determine his intentions. Kaworu, a mysterious individual who claims to be an ally, gains Shinji's trust and encourages him to pilot the Eva Unit-13. Kaworu tells Shinji that by doing so, he can undo the damage caused by the Third Impact and potentially save the world. However, things are not as they seem, and Kaworu's true intentions are unclear.
As Shinji tries to navigate this new world and comes to terms with his past actions, tension grows between WILLE and NERV, with the former accusing the latter of causing the Fourth Impact. Shinji must decide whose side he is on and whether he will continue to fight against the angels or join forces with NERV.
The movie culminates in a battle between the Eva's and the angel known as "Nemesis." As the fight unfolds, secrets are revealed, and the characters must confront the consequences of their actions. In the end, Shinji is left with a difficult decision that will determine the fate of the world.
